Add yuzu as a non-steam app and sett all of your settings there. Then close yuzu from the file menu. Now try launching your game with the controls you set in the joycons docked menu. You're not able to set controls because steam views the yuzu application (and controller configuration) as a different application than the game.

Once it is somewhere on the steam deck or SD card, in YUZU, you just go to file then "install files to NAND" and then browse to the update file and as long as the proper game is already loaded into your rom list in YUZU, itll install that update for you. 9.
